This is a known bug caused by certain version of JVM, e.g. Oracle Java Hotspot 1.7.0_45, and 1.8.0_60. Quoting http://bugs.java.com/view_bug.do?bug_id=8134828 :

When using Nimbus L&F, the scrollbar thumb disappears when it becomes too small (i.e. when the ratio of visible height to total height is too low). It is still possible to interact with the invisible scrollbar thumb. Both horizontal and vertical scrollbars exhibit this behavior. Other look-and-feels are not affected.

Upgrade, or in case of compatibility issues, downgrade JRE to a version that does not have the bug.

Hotspot VM version 1.8.0_45 is known for not having this bug. And version after 1.8.0_72 should not contain this bug.
